While not as common as the standard five player tap, that's not at all rare.  There's all sorts of different taps, including the two player X-HE2, the above linked Joy Tap 3, and the four player Battle Tap.

I really don't understand why that thing exists. Was there a 3 player game for the PCE before Bomberman came out? If it came out after Bomberman, who would want a 3 player tap at that point?

According to PCECP, yes.  Power Golf supports three players and came out in '89, and Bomberman didn't come out until '90.
