I just got a PC Engine and everything works fine apart from when the down direction is pressed on the controller it is unresponsive.
I know the problem is not the controller as it works fine with my other PC Engines.

Most likely it needs a good cleaning. Take a Q-tip, dip it in some rubbing alcohol, and then wipe off both the direction points on the controller board as well as the rubber pads that push onto them.
If that doesn't fix it then you have a bad connection somewhere.

if its just the direction, its in the pad, dir+button can be wiring or cpu

hah, oops. That's what happens when you've been working too much.
Anyways, first thing I would try is to re-solder the pins for the controller port inside your system. Usually that takes care of the problem.

Try another controller if possible, else you can use a multi meter and do a continuity test on the controller pins on the PC Engine and either trace lines or the solder points.

The issue was a bad trace leading from those things (I won't pretend to know what they are) behind the controller port up to the vias near the RF unit. I just soldered a wire to reconnect them and I can now move down/crouch etc!
