So I got New Aventure Island and added it to my flash cart and when to play on my DUO-RX after a game of Street Fighter 2 I left the pad on 6 instead. Well once the game started it skipped a level. Next stage skipped. WTF, I look at my pad it was in 6 button mode. So I went to 2 mode and it didn't skip stages, but click it on and boom next stage. Give it a shot, it is kinda nice for when you have to run in the middle of the game.

It works. You could probably do it on a two button pad as well if you suddenly went all spastic with the d-pad.

Indeed, it does work (woot - I remembered something). I feel so dirty now.

I remember doing this a while back, but, I think I did it with a defective 2 button controller. I don't recall which buttons I was able to do it with on said controller though.

This trick sounds familiar, I'm pretty sure that it was posted somewhere before. Not as a pad swap trick, but a real button combination.
